I will have a few small commercial lots to plow this season. (50'x50')- most are straight and easy. Should I charge one fee for the entire lot- or charge by the hour? From what I've read- it sounds like it's smarter to work by the amount of snow falling.... Just want to keep it simple.

The best method is whatever you and the customer agree on. Talk to him, get a feel for what he wants. Some think they want to check everything and they'll more likely want an hourly rate. Some just want the snow gone. They'll most likely want a single fee for plowing the lot.
