What is the difference between a 12 pin and a 9 pin? I have a plow that is a 12 pin can a just re wire it to a 9 pin?

The difference is on the 12 pin the common and beam wires are independent unlike on a 9 pins where they're tied together. This allowed flexibility thus compatibility on trucks with either positive common or negative common headlamp systems.

If you need the plow side to be 9 pin then simply change it to 9 pin. Just need a 61438 plow side light harness to do so.

Sounds like you have the wire colors incorrectly placed in the headlight sockets on the plow lights. Need to re-check your work.
